Here's what I use for the stubborn nails. If you try to pry them out you usually do a lot of damage that's hard to repair but if you use one of these you can just fill the hole with a plug that can eaisily be made to match the surrounding grain. It's actually sold as a screw extractor for pulling broken screws out.
